Non basta "aver finito gli incantesimi di comando" per smettere di essere un Master, se il tuo Servant è ancora in vita. Bisogna anche recidere il contratto. Infatti nella prima Bad End Kotomine non gli toglie tutti gli incantesimi di comando, gliene lascia uno per poter rompere il contratto.
Se bastasse solo il non avere incantesimi di comando, glieli avrebbe semplicemente tolti tutti, non credi? Nemmeno Rin ha nulla da obbiettare sulla procedura, quindi è proprio necessario farlo.

Finché hai una di queste cose (tutte e die; solo il Servant, ma senza IdC; solo IdC, ma niente Servant) sei comunque considerato Master. (nota che intendo IdC in senso potenziale, ossia il non aver consumato tutti gli incantesimi di comando, in modo che la "cicatrice" possa richiamarne nel caso si formi un nuovo contratto)
